Resumen:

In this chapter, we review the history of high-throughput technologies to measure gene expression, and we describe basic approaches to analyze transcriptome data, together with tool recommendations. We also discuss two major applications of transcriptome data analysis: Differential expression and eQTL identification. As experimental design can greatly impact the results and analysis we can obtain, we discuss some points that should be taken into account. Moreover, as thousands of data sets have been produced throughout the years, we also describe and discuss public databases and resources to take advantage of them. As reproducibility is critical in bioinformatics, we discuss this concept and suggest steps to increase reproducibility and replicability, including code availability for analysis replication. © 2024 Elsevier Inc.
